As previously reported in the Mail, he is currently on police bail following his arrest in January.
Humberside Police and Hull City Council have refused to confirm if the alleged offences involved a child, either at the school or outside.
But sources have told the Mail the girl, who we believe to be older than 16, had once attended the school.
It is not known if the alleged offence took place while she was a pupil.
Nigel Richardson, chair of the Hull Safeguarding Children Board, which is part of the council's Children's Services department, said national guidance prevented the council from disclosing details.
The guidance is included in a document published by the Government's Department for Children, Schools and Families.
It states: "Every effort should be made to maintain confidentiality and guard against publicity while an allegation is being investigated or considered."
In a statement, Humberside Police said: "A 46-year-old man was arrested on Wednesday, January 20.
"He has been released on police bail, pending further inquiries, to a date in March.
"At this stage it would be inappropriate to comment further."
Endeavour High School was opened in 2001taking in pupils from the failing William Gee and Amy Johnson schools.
It entered "special measures" in 2003, but made swift progress under a new leadership team and came out in 2005 in the earliest possible time.
However, poor GCSE results saw it slip back into special measures last June.
Results at the school improved by eight per cent from last summer to 26 per cent of students gaining five A* to C grades, including English and maths.
In the first monitoring visit to the school, Ofsted said it was making satisfactory progress.
