Floods Recovery Minister John Healey confirmed the money will be in the council's account "very shortly".
The payment is being made under the Bellwin scheme, which covers the costs incurred by local authorities during immediate action to safeguard residents and property or prevent suffering as a result of a disaster or emergency.
It is the second payment received by East Riding Council to help with the cost of the summer floods.
